I highly recommend checking this out: http://www.stata.com/manuals13/me.pdf for a full overview of all the mixed effects commands. It's very comprehensive. You'll have to decide what type of regression makes sense given your data and what your specific outcome/parameter of interest is.
Biostat 209 in the Spring also covers some of this content.
