I saved my .do file and .smcl files. Both were working when I last checked and just before submission, I repeated my .do file one last time and observed my .smcl file. Now my .smcl is coming out as a .do file. Any insight on why this is happening? I assume I messed up coding or saving the files somehow, but now cannot figure out how to correct the issue. Thanks so much!

Are you running the Stata on your own computer or from a remote server? Did you use the "cd" command properly to tell Stata where to look for you source files and where to save the .dta and the log files?

I can't tell what the problem is from these screenshots. If you can't figure it out, upload your DO file instead of the log file.
